Initiative Markers Issue(s)
From discussion on Discord I'm transferring the points noted here in case they get missed.
Firstly in the PF1 ruleset (only tested on PF1 and 5e) when the marker is set to over players are unable to move their tokens using the mouse. Keyboard movement is fine and so is movement in 2.5D mode. However in 2d mode mouse movement stalls.
In 5e (not tested on other rulesets) when the GM tries to do an approved move (that is token lock is on and GM is moving using ALT) mouse movement doesn't work. Keyborad movement is not affected.
Possibly related when any player or GM moves a token with the initiative marker enabled and Fx on the map flickers noticeably for all other players or GM. In other words there's no flicker for the person doing the moving but there is for everyone else.

For the initiative marker over the top of the token, I'm not seeing that. I tried both GM and player side by side. See the video below which was made in PFRPG ruleset.

For the GM planned movement, it is working correctly for me as well. I tried both mouse and keyboard movement on the GM side. See the video below which was made in 5E ruleset.

It doesn't look like you have token lock on MW. It works without token lock as far as I can tell across all rulesets. However with token lock on neither the players nor the DM (using ALT) can move tokens using the mouse. Also I can no longer get it to work in 5e either this morning. When I tried the other day 5e seemed to be working and PF1 wasn't. However I can't get player and DM movement to work in 5e either with the marker set to above and token lock on.

Without token lock on, neither GM nor player can even use planned movement. Maybe a video would help?

Thanks for the video. I was finally able to recreate in one of my test campaigns; but not in two others I tested before. So, it looks to be some "state" that it gets into.
I've bundled up this thread and the example I was finally able to recreate; and sent them to Carl to review and fix.

Our game ran tonight. Everyone was upgraded to the latest version. I am encountering the same issues as Zacchaeus has reported.

There has always been an initiative indicator under tokens. The old one was a faint white circle that was generally hard to see for most people. With the current one, you can customize to whatever you like, including blank using a blank transparent graphic (as @Egheal mentioned), or something faint/light, such as a semi-transparent white circle.
